Grounded Starter Wire...help!!!

After I spent more time fixing the new tranny leak from the cooling lines I took my Ty for a spin to get gas. On the way I hit some railroad tracks and my cars instantly shorts and loses all power: dash, stereo, lights, and engine. I was pissed to find out that I forgot to reroute the starter cable when I took down the original tranny lines. The starter wire got stuck in between the new braided lines and landed on the wastegate piping. Had to get a tow back home 2miles away, thank AAA. The guy tested my battery told me I fried it. Bought a new battery and starter wire, got power. But she will not stay on... I was informed that if I grounded out the battery the alternator dies too. Any suggestions... I'm hurting :(

un hook the wire from the back of the alt, the battery wire, and see if it runs.

Pulled all the fuses and reinstall, none busted. Car will start and stay on now in park. Once in gear it dies, unless given gas. What could cause this?

I suspect you've lost your idle strategy. The ECM needs to re-learn how to idle, since it was disconnected. Start it in neutral, quickly throw it in gear and sit there for a few minutes. You may need to do this several times until the ECM "gets it".
