Look for post on how to shorten your waste gate rod or to check and see if it is aligned correctly. Double check your vacuum lines that connect the waste gate to turbo to actuator. Mine did the same thing and my cat was clogged, sounds like that was taken care of. Your TB cable might be out of adjustment, it will effect your shifting. There is a write-up somewhere on how to adjust that also. What are your IC temps? Is the tube that connects your turbo to IC connected properly? Does it make any unusual noises?

what muffler is on the truck? you mention a clogged cat, but did you look into the reason for a clogged cat? overly rich, wrong muffler, etc? If you have a flowmaster or similar muffler you probably clogged up the new high flow cat. check it with a backpressure gauge.
check boost with good aftermarket gauge. if it is 8psi, check for the selenoid electrical connection. unplugged it makes 8psi. if it is plugged in, pull the vacuum line off the wg actuator and take it for a spin (watch for boost spikes!). if it makes more then 8psi chances are the exhaust is fine. If it stil makes 8psi, then you probably have a clogged exhaust again.

Are red tops stock? I'd check the injectors if they were the right ones if they were replaced.
